Ensemble Therapeutics was a Cambridge, Massachusetts-based biopharmaceutical company established in 2003 by Flagship Pioneering and Harvard Professor David R. Liu. The company was founded to commercialize Liu's pioneering work in DNA-Programmed Chemistry (DPC), a novel method using DNA templates to synthesize vast libraries of synthetic macrocycles. This technology addressed a significant challenge in drug discovery: creating orally available drugs that could modulate difficult protein-protein interaction targets, a space traditionally dominated by biologic therapies.

The company's core product was its proprietary drug discovery platform, which generated a new class of synthetic macrocycle drugs called Ensemblins™. These molecules possess ring structures that offer favorable pharmaceutical properties, aiming to treat diseases by addressing targets previously considered undruggable with conventional small molecules. Ensemble's business model centered on a dual strategy: developing its own internal pipeline of drug candidates and forming high-value partnerships with major pharmaceutical companies. These collaborations provided non-dilutive funding and validated the Ensemblin platform. Revenue was generated through upfront payments, research funding, and potential future milestone payments and royalties from these partnerships.

Over its 13-year history, Ensemble secured numerous collaborations with industry leaders including Pfizer, Bristol-Myers Squibb, Boehringer Ingelheim, Novartis, and Alexion Pharmaceuticals. These deals focused on discovering and developing macrocycle candidates for a range of therapeutic areas, primarily oncology and inflammation. The company's internal pipeline included programs targeting IDO and USP9x for cancer, as well as a lead program for an IL-17 antagonist in inflammation, which was later licensed to Novartis. Despite raising approximately $43.5 million in equity financing from backers like Flagship Ventures, Arch Venture Partners, and Oxford Bioscience Partners, Ensemble was unable to advance any of its in-house drug candidates into clinical trials. After failing to secure sufficient ongoing financing, the company ceased operations in late 2017.
