Pumpkinseed raises $20M Series A to scale protein sequencing platform
What's the deal? Pumpkinseed, a Palo Alto-based biotech startup, has raised a $20M Series A to scale its nanophotonic chip platform called deSIPHR, which sequences proteins at single-molecule resolution without reference catalogues. The round was co-led by NfX and Future Ventures, with participation from Base4, ADVentures (the CVC arm of Analog Devices), and Stanford.
The funding will push deSIPHR from peptide to full-length protein sequencing, expand biopharma and biosecurity partnerships, and advance AI models built on its proteomic datasets.
Why now? Existing protein analysis platforms depend on reference catalogues, leaving novel, modified, and low-abundance proteins invisible — exactly the ones that matter most in drug discovery, diagnostics, and personalised medicine. As AI accelerates the engineering of novel proteins, that blind spot has become a strategic liability.
Pumpkinseed says it has already secured over $12M in committed near-term revenue through active contracts with Genentech, DARPA, and BARDA, spanning immunology, precision medicine, and biothreat detection.
"Biology's biggest bottleneck isn't wet lab capability or compute — it's actionable information density per cell per dollar," said co-founder Jen Dionne. "deSIPHR is built to remove that bottleneck, reading protein sequence and structure directly from molecular vibrations."
What could go wrong? Moving from peptide to full-length protein sequencing is a significant technical leap. The platform still needs to prove it can deliver at commercial scale and match the throughput that large pharma partners will demand. Competition in the proteomics space is intensifying, with several well-funded players pursuing complementary approaches.
The signal: NfX, historically known for backing network-effect-driven software businesses, co-leading a Series A in a deep-tech bioplatform underscores how investor appetite is shifting toward infrastructure plays at the biology-data intersection. With over $12M in committed near-term revenue from the likes of Genentech, DARPA, and BARDA before scaling beyond peptides, Pumpkinseed's early traction suggests proteomics is crossing from research curiosity into procurement-ready infrastructure — a pattern that tends to attract larger follow-on rounds quickly.
